I was having problems with the cross controller connection as well. Then I updated my Vita, reset it, and reset the PS3 as well. Now the Cross Controller function works great. I did however discover that you have to have a regular controller connected to the system as well. If your controller powers down, the LBP2 will stop until you turn it back on.
